Why are my Valley slates not lying flat causing the tiles to lift on either side?

There are a number of things to check:-

The rafter pitch and the actual pitch of the valley slate on site should be checked ..are they the same
-
One of the pitches is out therefore a bastard valley should have been used.

The batten gauge is not the same either side of the valley.
-
The valley does not bisect the angle on plan equally through 45º or 135º which ever way you look at it.

Is the angle on plan 90º?
